That is a little weird--I haven't figured out 没有 at the end of sentences yet, but I think my brain parses that one so that (to use their sample sentence) 你到底吃了没有 is just a variation on 你到底吃不吃, and either way you don't use 吗。 Not sure if that makes sense.

I can see it as the variation (though it feels weird for it to not be a prefix), but why is 吗 a problem, that bit I don't understand...

I only understand that, probably incorrectly, as part of the variation on 吃不吃 and similar, where you wouldn't use 吗 because the question is formed differently...
